With MBs which I have known & loved, you just orient the case connector to plug the correct two pins of the three pin connector onto the two pins of the MB. The unused slot in the connector hangs over the edge. Another PIA way is to change out the physical connector to a two pin. When this is needed, I usually cannibalize a connector off something like the unused portion of an old "sound card to CD/DvD ROM" cable.

And, LED connections have polarity- that makes a difference as to which pins go where - it will only work one way.

Okay, but how do I tell which way to put it? The manual doesn't seem very specific.
And does that mean the reset switch and power switch dont have a specific way they have to be put in?
And can I boot the system with the power switch without the LEDs?

Polarity matters on all front panel connections and is usually noted on diagram in MB book but you won't hurt anything trying each one until it works. You do not need the LED's to boot.
