This is my first attempt at putting a system together and I'm not sure what to make of some of the motherboard connections from the case and the power supply. Does anyone else have these or know what to do with all of the connections?

I'm using the motherboard manual as reference, which you can find here:

Do you just need to connect the case fans to the power supplies? The motherboard has two SYS_FAN connectors - one 3-pin and one 4-pin (shown on page 23 of the manual), but the only thing on each case fan is a molex cable.
Is the power supply supposed to connect to the PWR_FAN connector? The PWR_FAN connector on the mobo is 3-pin, but I only see a 4-pin cable on my power supply.
The front panel cables on my case have Power SW, Reset SW, HDD LED, and a + and a - cable (the + and - and separate). I'm guessing the + and - cables are for the Power LED. I'm not sure if it's supposed to go to the MSG connector in the front panel header (page 25) or to the PWR_LED connector (page 26), which I guess isn't part of the front panel header. The MSG and PWR_LED connectors seems to have the same function, according to the manual (it's on when the system is operating).
The manual says each of the 3 USB headers can provide 2 USB ports (page 28), but there are 3 USB ports in the front of the case that go with one cable. Would only 2 of the USB ports on the front of the case be functional?
What is IEEE 1394, and is it necessary? I have one IEEE 1394 cable from my case.
The F_AUDIO cable of my case has HD AUDIO, then AC '97, then 9 wires of various colors (the green and blue wires have an additional plug, making it 11 wires). Can I just use the HD AUDIO or am I supposed to do something with the others, too?
Thanks for your help.
