if zelda doesn't count, then I would have to say one of the old school final fantasies, when i actually liked RPG's. now they all suck, and take forever cause of all the eye candy when doing special moves.

oh man and i COMPLETELy forgot about Soul Blazer on SNES. that was my 2nd favorite RPG on SNES, next to Zelda 3.

It doesn't use a 3D engine, but it's not really 2D though.
