Fan setup for CPU heatsink (newbie questions)

Hi all,
I'm building my first computer and am trying not to get in over my head. I've already had to replace a defective power supply. I'm using a P180 (isn't everyone?) case with three case fans. I also purchased a Vantec fan controller. My questions are:

1. Should I connect the CPU fan to the fan controller? Or should I connect it to the motherboard? My motherboard (Asus P5WD2) can control the fan and complains bitterly when it's not plugged in. Is there an advantage of one setup vs another?

2. Should the CPU fan blow out into the case or down onto the heatsink? I'm using a Si-120 heatsink with a 120mm Panaflo fan.

No! Everyone doesn't use a P-180. I find hinged side covers and front panel doors/covers
cheap,stupid and problematic. These doors rarely fit well and break easily.
Yes! You will find many Antec fanboys here. I'm not a fanboy of anything but quality aluminum cases made by who i don't care.

Use the fan header for the CPU HS that is provided on the mainboard. This is better because you will not have to worry about monitoring the temp yourself. The mobo will do it for you.

The CPU HS fan should blow toward the mainboard to cool the other chips on it. Sucking it may disturb good air flow through the case but it will be EZ to try it both ways if you like.

I hook all my fans to a the fan controller. I don't think any of the motherboard fan headers are being used except for the one that's hooked up to my WC pump. I would experiment with the fan to see what give you better temperatures. It's it's one of those oversized heatsinks, then you may want it blowing down to create some airflow to the mosfets surrounding the heatsink.
