Fan control by software?

Can you control 3 pin fan speeds with software (i.e. Speedfan) if your motherboard does not have fan speed settings options in the bios? I have done a lot of playing around with cooling options before.

Are there any fan controllers out there that can accurately read system temps and automatically adjust speed settings? (I.E. plug in via USB or somthing and read temps as Speedfan, etc. would.) I hate the idea of manually switching/adjusting fan speeds.
 
It depends on your motherboard. Not having any speed options in the bios doesn't bode well, but it might still be possible for Speedfan to control them.

To my knowledge the only fancontroller that does what you think of would be the Corsair Link system. Although I think it only works in combination with the H80i and H100i cpu coolers. Also, judging from the Corsair forums the software doesn't seem quite ready for release.
