...my Linksys Siwtch says that my computer is still connected with 10/100MBps transfer and everything. it is physically connected via the cable, but the computer is off, any reason for this?
 
My computer does that also. The LED's on my optical mouse also stay on too. The strange this is if you unplug the power cable and then plug it back in, the lights don't come back on. The only thing I can think of offhand is residual voltage from the capacitors in the power supply. I've never left my computer off long enough to see if the lights eventually go out though. My guess is it would take awhile.
 
ATX motherboards stay powered when you turn off the switch on the front or shut down through Windows, otherwise, Wake-On-LAN wouldn't work.

You really want the power to the motherboard off, you have to shut off the switch on the power supply or plug it out of the wall.
 
Not exactly true.. ATX power supplys allow you to suspend the mobo but if you hold the power off for more than 4 secs then it will totally power down and not come back on until you flip/turn the switch on again.
