I think both are technically correct. However, many strict English Nazis suggest that no words that end in 'ing' should be used if at all possible. Thus, the second sentence is more desireable even if the first is technically correct. The reason for this is an attempt to end other grammer errors that are related to 'ing' words.
Thus an even better sentence (applying only the 'ing' guideline) would be:
Do you let the water run while you brush your teeth?
On all of those tests you take in school, I got 99% (100% wasn't allowed). Except for one test that is. That test was spelling. I got ~20% on spelling. 80% of Americans my age spell better than I spell. So I never post spelling posts. And I fully admit I suck at spelling.
