Editing extra large MPEG files.

I am looking for a tool similar to the
Hauppauge's MPEG Editor: http://www.hauppauge.com/html/mpeg_edit.htm
for working with large MPEG captures (in batch mode)

(Apparently their editor only works with WinTV cards)

Does anyone have any suggestions?
I cannot use Flask or XMPEG because these files are so large they
seem to disable the fast search features on those programs.

I am using DVD2AVI right now, but it only gets me halfway to
actually having a saved file, and I have to re-encode twice
during the process of extracting.
