Drives disappearing from windows and BIOS...

So my home server (specs in sig) has picked up a small problem, it gave me an error about $Recycle.bin being corrupt on the hard drives and asked me if i wanted to fix it, i said ok and all 4 storage drives disappeared, so i shut down and turn on again (not reboot because they still didnt show after a reboot) and the drives are back. Its not fixed though because earlier 2 drives disappeared for no reason, no error this time.

So basically:

- Odd message about $Recycle.bin being corrupt shows up, windows offers to fix i say ok, all 4 SATA storage drives disappear from windows and EFI
- Issue persists after reboot, needs full shut down to bring drives back
- SMART looks fine on all drives, no problems
- Despite earlier windows fix 2 drives disappeared again, needed full shut down to bring back

Things that may be notable:

- Recycle bin is disabled on this system, stuff gets deleted immediately, nothing is put in the recycle bin.
- Updated the EFI to latest version F8 recently, dont know of any EFI settings that could cause this behavior though
- Recently did a bit of cable management, nothing is loose though, pretty sure ive plugged everything back into where it came from, not sure if swapping ports/drives would cause this anyways
- Drives spin down after 5 minutes of inactivity
- Southbridge heatsink seems very hot... Not hurts to touch hot but uncomfortable to touch. Ambient is 25-27*C here at the moment so warmer than usual.

Any ideas? Another thread on google suggests a flaky SATA controller, however i think its probably something i did considering the changes i made recently (EFI update etc) and this issue shows up immediately after.
