Does sync program install location matter?

I want to sync my libraries from my laptop to my desktop, one reason of which is to backup my information. Reading the forums, Freefilesync seems to be a really good option.

My question is, what is the best method to set it up? I've read that it uses a database to keep track of information, so does it matter where the program is installed?

An example: let's say first I install FreeFileSync on my laptop and sync files to my desktop. I modify files on both laptop and desktop, and I want to sync them. Can I then install FreeFileSync on my desktop and run the sync program? Since the initial database is on the laptop does it mess everything up or get confused? Or should I always run FreeFileSync from one computer?
