Does the farm system pay you to keep playing in the minor leagues until you get called up? How much do you typically make in the minors?

Yes. depends on the level (A, AA, AAA) but the A guys and AA guys don't make much. Most have jobs in the off season.

Most players don't get paid much at all. AFAIK the higher round draft picks from high school and college often have decent signing bonuses sometimes breaking the millions so those who the team believes have great talent are also compensated.

Actually the NBA does have a minors system. It is called the NBDL, or National Basketball Developmental League. Gets no airtime but on ESPN2 on a morning maybe.

And the football minors is not arena football, it is Canadian football.

Also, for Minor League baseball, there are independent leagues not associated with MLB as well. I know someone who plays in Missouri, and gets paid 1k per month, all expenses paid, and per diem. He does work in the offseason to make ends meat.

Baseball was the earliest invented game. It had many classifications (skill levels) before we had an official "major league." The minors wer professional baseball teams before folding into MLB.

Football and basketball were invented around scholastic endeavors. Esentially, professional players came directly out of the college ranks. With those people, the need for professionals produced a viable sport.

NFL Europe is another minor league for the NFL. A lot of players develop there.

College Baseball players typically arent ready to make it in the big leagues. Thats not true with College Football or Basketball players. Im pretty sure the issue is money, its not worth it for the NFL to have a true minor league, same with basketball.

Is the skill level between amateur baseball players and pros that much more extreme than basketball/football?

And I'm sure given these peanut wages minor league baseball players get, revenue from tickets/concessions and all that could easily offset it all.
