Distortion when playing Stereo VSX 60 Pioneer

Sound output is great whenever I play digital audio content through my Pioneer VSX 60 through 5.1 Definitive speakers and woofer. Sound is awful, distorted and unclear when I play any stereo content [stereo input from Dish / Comcast through HDMI port].
