CPU fan plug question

I just noticed that my motherboard has more then one place to plug in the CPU fan next to the socket. Which one do you plug the fan into? Does it matter?
 
It should be labled CPU FAN or something similar. Plug it into that one and your MB can control the fan speed based on temp.
