CPU fan fail problem

I just recently bought a new power supply to support my new Gforce 6600GT ever since I put the new supply in I have been having trouble. The first thing I noticed was that my CPU fan would turn on but then a little after the BIOS and IDE drives were detected it turns off...I thought that this is abnormal so I would reset and the fan turns on and stays on. The next thing that happened was my IDE drives would randomly not be detected. I reset the computer a few times...pulled a few plugs out and put them back in and then they were detected fine. The old power supply was an Antec 450 and the new one is an Antec 550 truecontrol. Anyway...I pulled the new power supply out thinking that it was the problem but when I put the old one back in the CPU fan still turned off on bootup sometimes (keep in mind this never happened before I installed the new supply). Please help...I dont know if maybe I damaged my Mobo when I put in the supply, I really do not think that I did. My system specs are as follows:

AMD Athlon 64 3500+, Gigabyte K8ns Ultra 939 motherboard, Creative Audigy2 ZS, XFX G-Force 6600GT, 2 hard drives, CD rom, Sony DVD rom, 1 gig of Corsair DDR 3200 RAM
