CPU Fan connector doesn't work?

I just put together my build I used Gigabyte DS3 motherboard and I put Arctic Cooler Freezer 7 Pro for Intel on top of E6600. When I turn computer one the CPU fun didn't work, I reconnected a few times but still the same. When I plugged it in to PWR connector it works. Can I use that connector as well?

Yeah, but it will run at 100% all the time. Go into the gigabyte bios and disable cpu fan control. The CPU FAN plug will now work.

I just read on Gigabyte site that CPU fun will not turn on right away, it will check the CPU temperature first. How long should I wait to see if its working?

I'm sure it works fine, the CPU just hasn't heated up enough yet to activate it. I think the cutoff is like 25* or 30* C.

Alternatively you can disable the smart fan in the BIOS so it runs at 100% all the time.
