CPU does not restart/reset

So I did a recent custom build.

CPU : AMD Phenom II X6
MB: Biostart A780L3B
PS : OCZ ZS 650W

I used a cheap case for the build. When I do a system-restart/reset the computer tries to shutdown but I still hear the fan spinning/whizzing sound, and I have to manually hold the power button down for it to shutdown. So, have I somehow connected the reset switch connectors wrong?
 
Reboot and reset are two different things. One is a software process initiated by the OS where the other is a poweroff/poweron at the hardware level. Which are you referring to?
 
I did not mean that I physically reset the system, using the system reset button.. on the case. I do a software restart (either from Win 8/ Ubuntu) and this scenario occurs.

Another thing that I noted : Doing a shutdown from ubuntu, actually shuts down the whole thing, but a shutdown from Win 8.. just shuts down the software.. and Psu fan still spins, power Led still stays on..
 
Maybe there is an option in the BIOS that is wrong, or you could have it hooked up wrong, or power supply is bad.

Grounding issue.

Driver Issue.

The OS could be buggy.

If you are using a SSD that could be causing the issues.

I've had problems with my Win8 CP 64-bit test machine too, when I shut down.

Sometimes the keyboard LEDs stay lit.

One time, it shut down, and then restarted.

I haven't been able to figure it out.
