Couple of Questions (MSI P35 Neo2)

I just finished building my first computer. (Hooray for christmas!)

I did everything one step at a time, and didn't encounter any problems but i have a few questions.

1. There's a 4 pin power connector (same kind that goes into CD drive i think) right above the PCI Express x16 slot, and the manual says it is for the slot, but I was wondering whether that is a substitute for the 6 pin pci express power connector or in addition or something. I don't wanna fry my card with too many volts, but I'm wondering if it would help with overclocking stability on the card.
2. This might be a stupid question, but uhh I've read that you want to have the memory modules in the 1st and 3rd slot, but then I've seen pics of motherboards with 2 right next to each other and the other 2 slots empty. Right now I have the two right next to each other because they are color coded. So can any one clear that up for sure? I don't wanna be running without double channel if I can help it.
3. My CPU cooler, a Zalman CNPS9500 is mounted so the fan is blowing up, into the really big fan at the top of the Antec 900. Is that okay? or am I gonna screw up the mounting thing by pointing it the wrong way?

Hey I have this mobo as well. I don't know why MSI does this but Memory slots 1/3 and 2/4 are for dual channel, not the color-coordinated ones. You can check anandtech's review of this mobo for verification.
