corrupt video

While playing WOW I had my graphics go corrupt on me. After it happened a few times I came over here to see what the problem could be. I found out that the fan on my GPU (Radeon 9800 pro) was dead and I replaced it today (arctic cool fan and heat sink).

Instead if getting a variety of errors rangeing from the blue screen of death, refusal to boot, and plain old corruption, I now just recieve corruption. My computer is running significantly cooler since the new fan went in so I doubt its still over heating.

Is my card broke, or could it be somthing else? How do I tell?

Well the best way to actually tell if its the comp is to use the onboard video(if applicable) and see if anything happens.
Make sure that the GPU is secure and that the fan is attached correctly

You may have toasted the GPU. You definately need to test with onboard video or a different card.

I disabled my radeon this morning, my motherboard has an integrated videocard (Nvidia Nforce2). Windows rebooted with the same corruption as before, then shut down. When I restarted my conputer windows fails to boot and I get the following error message.

Windows could not start because the following file is missing or corrupt
Windows\config32\config\system
Then it offers to attempt to repair it with the windows CD, I'd try right now but I can't find my windows CD at the moment.

could that be causing my other problems, or is it just somthing else to add to the pile?

That's something else. The above message states that your registry is corrupt. Google/Search on AT for that phrase and you'll find lots of guides for how to fix it with a few commands in the recovery console. I put together a comprehensive guide a while ago, but I looked for it a while ago and found it had disappeared.
