For a large fan connected to the case, should that be blowing air into the case or out of it? This may be a dumb ass question, but I don't know!! Does it have to correlate with the direction that the air is going on the CPU fan?

It all depends on where the fan is at. For the most part you want the fan in the front of the case at the bottom sucking in and a fan at the top of the case in the back blowing out. So it's suck in front and blow it out the back. Hot air rises so if you want to do a mod to your case you can also put a fan in the top of your case to suck out some more hot air.
