Computer stuck after bios

Have very strange problem. My comptuer will not boot pas the PCI device listing, after the bios loads and AHCI screen. I have 3 HD's and all of them are detected, shown both in the bios and on the boot screens.

However, my computer will only boot with my windows drive connected. It gets stuck if any other drives are connected, at the PCI device listing screen. I have tried reflashing the bios, different sata cords. I have no clue whats casuing this.

But it happen after installed ubuntu on the third drive, upon reboot last night i have been having this problem. I spent all night to finally find the only way i can boot is with my windows drive connected and none other.

Motherboard:
gigabyte p35 ds3l

I got one additional drive to boot. Its still very flaky i feel like this mobo is going out. I mean i can boot off one drive now but it wasnt working before nothing was.

Maybe the uubntu isntall did something the mbr or soemthing. Gonna try to format that drive now that i backeddd up the important stuff.

This happened with my laptop with the 10.04 Ubuntu. I switched to Mint and it was fine. I would try a different distro, or older Ubunto before saying it's a hardware problem.
