I'm looking for a comprehensive list of things to check for testing out newly installed 6500s and 3800s to make sure things are working properly.

I guess show commands are a good start as well as commands for testing failover between modules & chassis, as well as verifying VLANs are configured properly.
 
There's too much for posting. Go to Cisco.com and search "troubleshooting xxxx" for your platform or navigate to the platform itself for troubleshooting guides.

6500s have extensive diagnostics you can run.

As far as things working properly, work up the layers - check L1, check L2, check L3, check L4, etc.

show interface G4/1 switchport

is an invaluable command that tells you how the port is actually operating vs, what you've configured.
 
Alternatively, you could start with the design guides and make sure your design is right before arbitrarily testing components.

The design guides are there for a reason after all 😉
