Like JAG87 said, it's generally always best: you get a cruft & crap free new install, and, you generally end up making good backups of all the data you have to transfer over to the new rig.
Since hard drives are pretty inexpensive, I would recommend a new HD with a new mobo: do a clean reinstall of Windows on the new hard drive, making it the new main drive; use the old drive as an extra drive in the rig, transfer your data from it over to the new drive, and make that old drive one part of your back up strategy. (You also need a separate type of back up, best off site....an old Flight Sim forum, Avsim, just went belly up--no good backups. Gone, after more than a decade.)
Also, Windows 7 is looking pretty good--can't believe I said that--you might want to consider downloading it and using that.....depending on how reliable you need your machine to be.
