I have an evga 780i motherboard with three PCIe x16 lanes. I plan to get the Thermalright HR-03 GT vga cooler, but that thing is a monster. I have the Rocketfish case and have some cushion between the last PCIe and psu.

First question: Can 8800GTS go into any PCIe x16 slot?

Second question: Putting it in the last slot seems to be the best option at the moment, minimizing the number of slots I block. But it's right above the psu (Thermaltake 850W modular). I have not connected everything yet, so I don't know how much heat the pus will give off... but is would putting the 8800GTS with the HR-03 GT right about the psu be advisable?

Hello Mr. vannguyen0!

Assuming you'll have good case ventilation I see no problem putting it above the PSU, as far as if it will work. I sent mine back before I opened it so I couldn't say for sure but see no reason why it wouldn't. I know the 680 worked OK in that set up..........
Some guys over @411overkill have that board and could give you more proof positive than me (link)

Good luck, post back with your findings.
