I hate how VLC will play subs automatically and every time i have to go to video>subtitles track>disable.

Usually if its an srt ill just delete that and it wont load it, but some mkv have the subs right in the main file i guess. Is there a program that can remove them permanently?

Just tell VLC to not auto detect subtitle files/tracks. Takes all of 30s to find the option in the preferences and you'll never have them on by default ever again.

Then it sounds like the subtitles are rendered into the video frame, not much you can do about that sadly.

Well I can disable them by right clicking the picture and then going to video>subtitles track>and disable. It just does the subs automatically and i have to disable everytime.
