I'm currently running a Pentium D 805 CPU on my Asus P5WD2-E Premium motherboard.

I'd like to upgrade the CPU but I'm getting confused over what this motherboard actually supports. The Pentium D 805 is a 90nm CPU. The specifications from Asus state that this board will support 65nm processors. Are 65nm and 90nm processors the same size?

I'd hate to buy a 65nm CPU and find that it doesn't work in this motherboard.

yes! as both are socket 775, the 65nm would be the preffered choice as they also run alot cooler, 90nm procs are prescot core, check the mobo guide for a compatibility list and make a choice from there.
