So I bought a manual pump to try to fix my first flag, and with all the moving I accidentally took off the air valve where the pump plugs into. I can see inside the hole now and I'm curious if I'm screwed and need to get a new tire, or is this easily fixable? I'm kind of worried and now I can't even ride until I fix this. Thanks for any help in advance.

You mean a flat, and Bontrager? Regardless of if it is tube or tubeless, just put a tube in it for now.

Kind of a confusing description but I'm guessing that your inner tube has gone flat, allowing the air valve stem to recede into the tire/rim. You should be able to remove the tire and remount the inner tube(pump some air into it, if it leaks, you may need a new inner tube) and get the tire back on. You'll need a tire lever or screw driver to get the tire back onto the rim.

be very careful with screw driver as you can puncture the inner tube with it.
