1. there is an instigating event, gun registration, being debated in the Senate
2. there is a history of right-wing violence in the USA: Tim McVeigh and others

If I had to guess, my first guess would be an Islamic fundamentalist doing this as an act of terror. Not necessarily someone connected to a major terror organization - could be somebody like that guy who tried to bomb Times Square a couple of years ago.
My second guess would be a domestic militia type. The only real reason my mind goes to that is that the bombing happened on tax day.
My third guess would be some lone wacko with no larger political agenda.

hitting boston, while it has historical significance especially on tax day, might not be the most direct way of sending violent message of protest about guns. .
I dunno, probably some "new patriot" and "second american revolution" going on. Look at the james Yaegar vid. Boston is the birthplace of the American revolution.
The gun legislation going through arguably is far more significant than the 1994 AWB. Through some paranoid Alex Jones lens, the bomber might think it's the first step to taking away all the guns and ushering black helicopter tyranny, etc.

Islamic terrorism has some method behind its madness. They attacked the WTC twice because it is associated with international finance capitalism. Times Square is another symbol of capitalism.
Boston marathon I don't see any Islamic method for the madness. The only thing I can think of might be an Iraqi out for revenge.
Judging by the hornets nest that gun control inspires in people, and how the Newtown families were there (bomb went off in a VIP area), and the gun legislation going through Congress, and that the demographic that participates in the Boston marathon is the lefty liberal that the militia types hate -- I think they're the best bet.
It's not true that Islamic terrorists only targets are politically motivated. Take the (failed) times square bomber. His intent was just to inflict massive causalities. Also note this incident in Pakistan a few days ago:

The bomb was on a civilian bus that was passing through a crowded market. Nothing to do with targeting government forces - the ideas is to spread panic and fear by attacking soft targets.
