I use my computer to help TeAm Anandtech with the "Who gets the 200 millionth result?" challenge.

Recently I have gotten two messages indicating there's a new version of boinc to download...however when I go the WCG website - the version there is the same as mine.
Should I download the latest version from berkeley or use the one from the WCG website?

Hmmmm, hard to answer. If you run WCG only, then you can stick with the version you have.
OTOH: the new version has a lot of improvements but could possibly less compatible with the applications used by WCG.
On the third hand, I have not yet heard of any problems with WCG, but I have seen in this forum posts about problems with the newest version of BOINC-manager and MilkyWay@home.

What are the improvements?

for instance service by default, protected mode, base for the new v.6 science apps
