Where on the case is it going to be? Top-panel ones are usually exhaust, and side-panel ones are usually intake. You can pick up a cheap Radio Shack indoor/outdoor digital thermometer and try it both ways to see what works best with your system.

The answer to you question completely depends of how you want the air to flow through your case, and where you place the holes in your case.

Badbry: Like Sundog said, the correct answer depends on what you're trying to do and where you cut the holes. For example, I have an intake fan in a blowhole on the lower side of my case, blowing air over the COU. I have an exhaust fan in the blowhole in the top of the case.
