I just updated my 2009 Mini and 2009 MacBook to Mountain Lion. I also updated my wife's 2009 MacBook.
Now, my Smart Mailboxes, my signatures and my Rules have showed up on her MacBook and hers on mine.
Also, deleting my signatures from her computer deletes them on my two computers.
WTF?!?

9/17/12 UPDATE:
I finally went to the Apple Store over the weekend and spoke with a Genius. I brought my wife's MacBook and my MacBook, set them up side by side, explained the problem and showed him how the two seemed to be linked (deleting/adding SmartMailboxes and signatures).
I knew I was in trouble when his reaction was a pause followed by a "Wow."
He had no idea.
After looking at some settings he concluded that the problem was with the server that hosted my personal domain. I convinced him that was not the problem since this also happened for accounts unrelated to my domain, like Yahoo and Gmail. In fact, logging my wife's computer out of our iCloud account seemed to break the link (until she was logged back in).
He tried a few other random things and appeared to be stumped. He actually thought the best course of action was to live with it and see if an iCloud update at some future time fixed the problem.
I was not satisfied with that response and was about to ask for a manager when my son said he had to go to the restroom. The store had a restroom, but the Genius had to take him (it is in the back of the store). I was left alone and I guess all the troubleshooting we had done for the last half hour got my juices flowing.
I decided to try to keep us both logged into iCloud, but turn off the syncing of Documents and Settings. By the time they returned from the restroom, I had confirmed that I had found, if not the solution, a livable work-around (since I do not yet really use iCloud for docs nor would my wife need access to any such docs).
The Genius was very pleased that the problem was "solved" on his watch and wished me a good day.
Not Apple's greatest moment.
