Although I never liked the games much, I always thought the main character of Soul Reaver was a total badass. I mean, hes back from the dead to collect souls. Hes practically the reaper himself. Plus he can walk in the astral plane.

Shadow from FF3 was a badass too. Because he would just take off at the drop of a dime and then appear some other time where he was needed. He didn't fear death either.

But, if there was EVER a badass, it would have to have been Id from Xenogears. Anyone who has played Xenogears recalls the alter ego named Id and how he single handedly destroyed a continent . I don't think I'd want him fighting on my side though because he was only self-serving.
