fermenting water had been around for a long time...people knew a lot of times the water made them sick, but the fermented stuff did not.

And where do feces come from again?

If you don't have a healthy population of benign bacteria in and on you at all times, you render yourself much more vulnerable to infection. That's why MRSA was considered a "hospital disease" until recently.
