Dunno aboot skip files in use but the easiest way to copy files is just use DVD-RAM as you would the HDD. Any number of sync programs such as FileSync or that built into PowerDesk (free version available) can be handy. I'm sure there are gobs of 'em. However, I actually like to keep consecutive backups of My Documents, for instance, so just create a folder on the DVD-RAM named by date such as 2006-03-26 then copy the contents over so that I always have a progression of at least a few to fall back upon. This is combined with less frequent imaging C: to +RW (also consecutively keeping a few dates) and finally less frequently again an entire HDD clone. In lieu of DVD-RAM, there are of course plenty of free burning apps which you could use to make single or multisession recordings. Nero is so ubiquitous it is virtually free and includes a backup utility. But nothing will be as easy or reliable as DVD-RAM. Did I mention DVD-RAM?
