well yahoo explained it (roto) as you get x points for each stat category depending on the ranking.
So if there are 10 teams, the team with the most HR's gets 10 points....is that per week or for the whole season?
Also, do you get penalized for anything? Like (offense) strikeouts, errors, etc?

Yep, thats correct. You get cumulative points for each category for the entire season. Whoever has the most HRs get 10 points, 2nd most 9 points etc etc.
There are no negative scoring for errors and whatnot. The league is based on 10 stat categories that are listed in the first post of this thread.

Sorry, I don't think that is going to happen unless I get a lot of people with that request. Adding more slots is just too much as a bunch of people that are in the league are 1st timers. I'm trying to keep it simple so that everyone has a good time playing.
I have played with these settings for the past 8 years and it has worked out fine every year - I'd prefer to keep it this way as its pretty much the Yahoo default settings.
