The belief structure of religion is just more prone to abuse than most organizations, because the penalty of disobedience is eternal, or atleast they believe so. There is nothing inherent in the belief of an afterlife or diety that makes one prone to commit atrocities. It becomes a tool for abuse by leaders, but its relationship to the atrocities is still only that of a tool.
