It's all good that everything worked out.

I don't recommend flashing from Windows because the flashing program can crash, since many applications are running behind it, explorer.exe systray... etc.. etc... There's possibilities that some programs running behind the flasher may conflict or crash, halting the flash, in turn killing your motherboard. When in DOS (with a bootdisk) you're in an environment that is free of other software (but that's depandent on the bookdisk) This offers a much more secure means of flashing the BIOS, the same goes with firmware on CD/DVD drives. I always do everything through DOS.
