Are there CPU tower heatsinks that use SQUARE 140-mm fans?

Going by Newegg, I do not think there is one. They all use rounded fans. For CRYORIG H5 and Noctua NH-U14S, their manuals state the provided mounting hardware does not support square 140-mm fans.
 
Basically, I think you really mean this: "Are there CPU tower heatsinks that are BUNDLED with square fans as opposed to round ones?"

And looking closely at your observations of the Noctua documentation, I can add something to this question and answer. Round 140mm fans have mounting points and holes that match the holes for a 120mm fan. So if you felt easy about using a 120mm fan, I'm sure that you could do so. I also believe you could find a fan that pushes ample CFM with an acceptable noise level even if only a 120mm fan.

Personally, I never count on using the same fans bundled with a heatpipe cooler. My willingness to replace bundled fans may add to cost, but I always find a better fan than the bundle.

I used Corsair 140mm fans on this thing. Should be easy to get any 140mm on vs the Corsair since the Corsair fans have rubber corners coming through the plastic frame.

Here it is with 140s on the front, rear, and on the Phanteks heatsink:
