Most RPGs allow you to be evil.
The best example is Fallout 3, while some choices are gray, most are good or evil (though you may sometimes get confused on which choice is good and which is evil).
Non RPGs do it too, like Overlord 2, but being "evil" in that game is more of childish comical evil, not serious evil.
But the best games to be truly really evil are the first Starcrafts, Starcraft 1 and Brood Wars. If you like traditional RTS games, you can't play a more evil role than Kerrigan. (stay away from HotS though, you'll be traumatized by the cringe worthy writing)

My favourite is Dungeon Keeper and DK2, they're quite old games but fix the narrative so you're evil, they're fun RTS style games where you build up a dungeon and small army of minions and defend against the archetypical good guy knights.
I would also recommend Overlord and Overlord 2 which are fun little 3rd person games where you control a small army of imps who ransack an idyllic fantasy world at your command, they're both a good bit of fun and quite humours.
Evil Genius is a base building defense kinda game where essentially you play an evil mastermind, quite fun.
Postal 2 is a FPS game that can be played nicely but everything in the game is designed to make you flip out and basically go postal killing people, setting fire to the place and generally being a sadistic evil F***
The Thief games I guess are kind villainous, you sneak around basically stealing things, the original Thief and Thief 2 while dated are amazing games that really invented the sneak 'em up genre.

Can't believe I forgot that one. If there's only one game in the world where you're really sick evil, that's it.

Watch Dogs. Yes it's a good game. And yeah Aiden Pierce is a self righteous prick. Steals money left and right with no compunction. Kills anyone to get what he wants. Still blames Maurice for killing his niece even though Maurice was tormented more than any person should be. Stops a couple of petty crimes to be a "hero". Don't kid yourself this guy is a villain. I'm sure the monster he really is will come out in future installments of the series.
