I had this problem since last year, but it never really bothered me until today.
On hot days, after driving for some time, I get a hum when I take off on 1st/2nd gear. I don't have a sound clip but it sounds almost exactly like these two videos:

I've heard it maybe twice last year, and about 4x this year. If I carry any weight in the car (3-4 people) I'll also hear it after about 2 hours of driving.
Once the sound starts, I can pull the parking brake up, and try to move forward. It hums at around 1200-1500 rpm, and the steering wheel strongly vibrates with the hum. Not a shaking vibration, more like a smooth vibration that tickles your hand if you hold it.
Any idea what it is? Is my clutch fried already at 6500 miles? This was my first manual car, but I don't think I've really beat on it.
Past transmission problems:
Shift Linkage needed adjustment.
Clutch pedal needed adjustment.
I had the problem prior to both of these incidents.
EDIT: I think I can still hear the grinding even after clutch is fully engaged. Not 100% sure, but I can hear a metallic rubbing even when gear is fully enabled.

There is a recall on the driveshaft for my car. Can this be related?
VOLKSWAGEN IS RECALLING 25,594 MY 2006-2009 JETTA 5TH GENERATION EQUIPPED WITH 2.01 ENGINE. THE FASTENING SCREW CONTACT SURFACES ON THE DRIVESHAFT COVER PLATE MAY NOT HAVE BEEN MANUFACTURED TO FACTORY SPECIFICATIONS. SOME SCREWS MAY NOT HAVE BEEN TORQUED PROPERLY DURING ASSEMBLY AND COULD LOOSEN OVER TIME, CAUSING A KNOCKING SOUND WHEN THE VEHICLE IS IN MOTION. THE DRIVESHAFT SCREWS COULD LOOSEN TO THE POINT WHERE THE DRIVESHAFT DETACHES FROM THE GEARBOX.
