Salmonella would not be in the eggs, it would be on the shell. Not rinsing first and then mishandling the shells while breaking them is what could put it in the egg. Still, not much there in cookie dough to cause a problem unless you leave it sitting out at room tempurature for a time so the bacteria can grow and multiply.
