I'll be taking my comp home with me this summer, and I was looking for advice on how to move the case. Should I set it upright or horizontal? Any suggestions would be great, thanx.

I don't think it really matters which orientation. I've sent my computer through airport a few times already. I can tell you that even with the tender loving care of the typical luggage handler, my computer survived. Some long PCI cards and whatnot might come loose however. If a computer can survive that, it can survive anything. Just pack with some padding, and it should be fine. After the trip, make sure things are tight.

If you have one of those monster CPU heat sinks, I'd be worried they might come loose however.

I don't...

I just planned on securing it between the backseet of the car and the front seat....would that suffice?

Doesn't really which way it lays in the car. Just make sure it is secure so it is not bouncing around. If you're gonna put it on a plane, my preference is to disassemble it and wrap parts individually.
