Advanced Blending large panorama in CS2

I've got thirty-six six-megapixel images that I want to stitch together in a 3 rows by 12 columns pattern into a panorama using Photoshop CS2's Photomerge tool with Advanced Blending enabled. It works fine without Advanced Blending, but the transitions between each individual picture look awful. I've got 4GB of RAM in Vista 64-bit, and I have Photoshop set to use 100% of available memory for 2786MB. Any ideas?

I can't speak for CS2 since I've never used it, but I did a panorama with 67 6 megapixel images using Autopano Pro and while my old PC choked on the first attempt, it ran just fine the second time and I only have 2GB of memory with a Sempron 2.2Ghz CPU. So, if you are having that type of problem I'd guess that either Vista doesn't like CS2's Advanced Blending methods, or Advanced Blending with a large panorama needs more RAM than you have. (Again, it's just a guess, so don't quote me on it. ;))

Perhaps CS2 photomerge doesn't handle memory management as well as dedicated stitching tools. A lot of the less robust stitching tools don't handle larger stitches all that well. I've had very few issues with Autopano Pro.
