Active window keeps becoming inactive window

I don't know why or what's causing this problem, while using an application, the window would suddenly become inactive while I was typing or doing whatever, and then become active again after a few seconds and repeat itself over and over. This happens quite frequently. I've run antivirus and spyware programs and have found nothing so I'm puzzled as to what's going on.

Anyone have any suggestions?
 
what's your mouse doing at the time of these events? is it off lollygaggin on your desktop and maybe it's wanting to click out there? perhaps a new mouse?
 
The mouse isn't doing anything when I'm typing. This issue also occurs when I'm using the mouse alone.

I forgot to mention I've got the MS Wireless Optical Desktop Pro set. Maybe it has something to do with that, but I'm not sure.
