I recently went to a podiatrist and found out I have Achilles heel Bone spurs in both my feet. Only my right foot occasionally hurts.

I want to start lifting again and going to the gym but I am worried about making things worse.

Doctor didn't say much when I asked about fitness related questions. Just put me on anti-inflammatory meds which are helping a little and I was supposed to see a PT but I haven't had the time.

Stretching out the Achilles Tendon makes the pain go away for me currently. As if I sit for a while and start walking I get some pain until the tendon stretches.

Then I realized squats stretch out the Tendon really good, I used to squat 3 times a week for about 4 months. So could squatting caused this issue? Should I keep squatting?

I was doing Rippetoes SS which maybe my feet didn't like the loading?

Make the time and see the physical therapist. He/She is the most appropriate to ask this question, as they will have personally evaluated you an know your sensitivity. You need to address this issue in conjunction with getting back to your lifting program. The physical therapist is a good person to help you do that. I highly doubt that squatting caused this problem. Achilles bone spurs are caused by poor walking mechanics, abnormal foot position, ROM restrictions or hypermobility, etc. It's a chronic thing, not just related to exercise. See the PT, ask them, and go from there.
