I've got spindles for mine (some of the ones that the CD-Rs came from and others that I made). A few other things in CD wallets.
 
what kind of shenanigans are you trying to pull?
the ones i use most often or take places go in my soft side wallet that holds 300 disks
the rest go in the three hard cases that hold 150/each and my 2 racks on the book shelf

I've found that those half width jewel cases will actually hold two cd's if you don't mind the second cd stacked on the first and touching the jewel case. Should be ok as long as you're not moving them around. A box of 200 cases from Costo with shelves now holds 400 cd's.

Though, I found out the hard way if you're using super cheap cdr's the top reflective layer will occasionally stick to the jewel case and becomes damaged when you unstick the cd. Solution was to put the cd's in top side down.

When I run out of cases I just stack them back on the spindles.
 
I just use the spindles they come in, though it's hard to know where something is when it's all stacked up like that. I've been looking for some 200+ CD wallets.
 
For backups, I use cdrw. One disc is all that's need for about 1000 burns 🙂

Otherwise, I buy the slim cases or put them in 24-cd wallets.
 
audio CDs i've purchased ... 2 x 250cd cabinets, 2 x 60cd towers (room for another 100 or so)
DVDs i've purchased .. 1 x 200 DVD rack (3/4 full)
Burned CDs 5 CD towers each capable of storing 60 cds. 1 tower capable of 50. About 100 of the CD cases are dual disc cases. Room for another 30 CD cases.
