I don't see why you couldn't do that. Do you have the deluxe version with Promise and Intel SATA controllers. If so you can set bios up to use them as ATA and not raid drives. If not, you should be able to connect the 2 SATA as regular SATA drives and set your bios to boot from the Raptor...
