I've heard that the Famicom version of Metroid had better music due to audio enhancements from the Famicom Disk System hardware. the entire orchestral soundtrack in both Bioshock 1 and 2 are hauntingly beautiful.I also like the Bioshock ambient and period music, but especially with the ambient, it wasn't written for the game. ♫♬♩♪ Someee wheeere beeyond the seaa ♫♬♩♪

Besides my earlier Chrono Trigger selection, here are a few more I like. Most of these games have excellent soundtracks overall (though it's hard to extricate nostalgia from the equation) and not just the few tracks I've linked to, which may not even be the best from those games.
