Hey guys I just bought a case and it came with a side fan. Now, it doesn't come with a 3-pin signal to hook to the motherboard, but it does come with two other wires. These wires look identical to those that you connect to your Power Supply. However, there is a female cable and a male cable, which one goes where. How do I connect both of these.

That's designed to plug into one of the four-wire plugs like you'd use to power a hard drive. Since the plugs coming from the power supply have a male end, plug one of those into the female plug attached to the fan. The reason it also has a male end is so you can still power a hard drive or CD-ROM drive with the male end, if it happened to be your last male plug.
