OK..so after seeing Reloaded 3 times, I have come to the conclusion that that only major question that Reloaded has currently left un-answered is :

What the hell is going on with Smith ?

What was he doing in the hallway with Neo, Morpheus, and the KeyMaster at the end ?

What does he mean at the beginning when he talks about things starting all over again, "just like the last time" ?

How does his program last inside 'whats-his-name's body in zion ? (this may be the clearest indicator that Zion is part of the Matrix as well)

 

Smith seems to be part virus now. remember that Neo is carrying the original code in him, and part of Neo was put into smith when Neo killed him. Smith then became a rouge program, much like the keymaster. No program wants to be deleted, and not all can survive a remaking of the matrix, so smith was just preventing his demise.

When Neo "destroyed" Smith, instead of completely erasing him, Smith's code was merely overwritten/corrupted causing a "mutation" which is ironic in itself because now Smith is more like a virus, which was one of his original complaints about the human race.

What was he doing in the hallway with Neo, Morpheus, and the KeyMaster at the end ? Uh...trying to stop them?

What does he mean at the beginning when he talks about things starting all over again, "just like the last time" ? I don't remember this part, but I'm guessing that a similar thing happened in previous iterations of the Matrix.

How does his program last inside 'whats-his-name's body in zion ? (this may be the clearest indicator that Zion is part of the Matrix as well) By replicating into a human host he pretty much just overwrites the parts of their brain necessary for him to retain a presence and influence their thinking.
