So a friend purchased a hdt-s1283 for his E5200.

I assume the core orientation in a Pentium Dual-Core is the same as a Core 2 Duo, north-south according to the instructions for applying Artic Silver 5.

With his motherboard, and putting the middle heat pipe over both cores, it has the s1283 blowing right into the power supply instead of out the back of the case.

Does it really matter that it's blowing up and into the PSU instead of out the rear case fans?
Would rotating the heatsink be better?

I tried searching but couldn't find a solid answer. most just point it to the back unless they have a psu on the bottom of the case and a fan above where the psu should be.

I would be inclined to rotate the sink 90 deg, spreading the load to all 3 pipes. Just my opinion, not first hand knowledge, try it both ways and see which is better for the system.

Blowing the hot air into the PSU causes it to run hotter, obviously. This will lead to a shorter lifespan (probably not too much shorter), higher noise output from the faster-spinning fan, lower efficiency, etc.
